I know that preferences.ini holds the settings and global stats. If I am switching from plain eMule to eMule Plus and want to retain my old statistics (upload/downlod ratio, etc), do I basically retain the preferences.ini file from the old eMule and replace the preferences.ini of eMule plus?

eMule keeps statistics in statistics.ini, eMule Plus in preferences.ini.
Many statistics items are the same, so to import statistics from eMule rename
statistics.ini into statbkup.ini, then, in eMule Plus, go to Statistics page and select Restore Statistics in context menu.

BTW if you want to save as much current settings as possible while moving from one version to another, do as I mentioned here:
